In Spider-Man: Across the Spider-Verse, some people found it hard to agree that every single Spider-Man variant agreed with the rules of canon events, and this theory might prove why. I think Spider-Man 2099 is cloning Spider-Men, not all of them, but the ones who disagree.
In one of the ending scenes 2099, Jessica Drew, and Ben Reilly try to chase Miles Morales, to find out he has gone to another universe. When Spider-Man 2099 asks Jessica and Ben if they have seen him, Ben Reilly says, "Yes dad." Now, this could just be a silly children's film joke, but some of it does make sense.
If the Spider-Person would disagree on the subject of Canon events, Miguel O Hara would clone them. It would make sense why this Ben Reilly is so sad and grumpy for a large majority of the film, maybe because he was bought up as a clone, knowing that everyone he knows and loves is scripted.
Perhaps he is maybe cloning more Spider-People, or he is the popular Spider-Man villain, famous for cloning Ben Reilly, Kane Parker and Gwen Stacy, The Jackal. The Jackal's appearance is a menacing creature and with 2099's depiction as a vampire with claws and teeth, this could be possible.
